Default directory structure vs root directory

Relative NB here,

Uhh, being that the root directory of apache is htdocs, how should I go about configuring a ZFW directory structure to make use of the Zend FW over multiple website projects?

ZFW assumes that your web server's root will be set to the html/ or public/ directory...this is fine for one web site or project, but what should I do if I want to have multiple sites under development? The current suggested directory structure will make for a pretty messy root directory, no?

Thanks,
new and unclear

Default

If your index.php file is not at the root of your site then define where it is by using the front controller setBaseUrl('/relative/path/fromRoot') method, and rewrite rules accordingly.
